To borrow from "Name That Tune," I can make the case in one note! :)
1a) Oklahoma State won their conference.
1b) LSU beat Alabama. At Alabama. In the "Game of the Century"
Also ...
2) Both have 13-1 records
3) Both beat more top 25 teams than Bama
Oh yeah, and both WON THEIR CONFERENCE!
You can't discount Okie State just because the stupid system kept them from ever having a shot.
As for dismissing champs of other leagues, those other leagues clearly have a playoff system and it is accepted that the champ is the team that gets hot towards the end of the season, not always the "best" team.
But college football has always said that they don't go to a playoff or a March Madness-like event because the "regular season counts" and it makes those games more valuable.
Hogwash. The B(C)S just gave a team a "do over" that negated the "game of the century." Oklahoma-UNL didn't replay their classic in the '70s. Po' Bobby didn't get a re-kick against the Canes. Even darling Notre Dame cound't get a mulligan against FSU (and heck, they even BEAT FSU the first time and still finished behind them).
If the regular season counts so much, then Bama's out. Period. They lost to #1. They didn't win their league. They cannot be the champion - that's been part of college football since 1936.
But hey, I'm happy this morning because trying to force feed a team that didn't even win their own league as champion of college football is just one step closer to ending the abomination known as the B(C)S ... UNL and Oklahoma couldn't do it when they backed into the title game, but they didn't have a rematch.
Give Nick Saban a month to prepare and winning a rematch isn't all that surprising or impressive. Certainly not as impressive as what LSU or OSU did during the entire 2011 campaign.

If you can make a case that someone else deserves the #1 ranking I would welcome it. Okie State lost to an unranked team. That alone does not disqualify them, but since Alabama only lost to a #2 ranked team. (Obviously in OT as well) I find it difficult to be persuaded that given the season in totality, that they have a claim. The only school that may have been better was USC but past cheating knocks them out.
As to the regular season being discounted because of Tide's earlier loss, I can only say that using that rule, you could dethrown a whole host of past champs in many other sports both professional and collegiate. And if I am to interpret you correctly, if the top 2 teams happen to come from the same conference ,then whoever wins their head to head matchup in the regular season(assuming no other losses) should be #1 period

You could draw a lot of conclusions from the "title" game about Bama's defense and its place in history, Slick Nick Saban, etc.
... but how on earth could anyone say that the "system worked."
You have a team who did not even win their division, yet alone play in their conference's title game, being crowned national CHAMP??? A team that doesn't have the best record and still has fewer wins over top 25 teams than the two 13-1 teams??? And the reason they didn't play in their league's title game was that they lost ... at home ... to the league champ. If the college season is so meaningful and "every game counts,' then that should count.
All this game proves is that with a month off for a good coach to prepare, they can win a rematch.
Stanford didn't win their league, so they have no claim.
But Oklahoma State has every bit as much right to call themselves the champs - they won their league, finished 13-1 and were unfortunately never allowed the chance to show what might have happened with their offense vs. LSU's defense in a battle of champions because of the system.
The system most certainly did not work. Sorry. You can call Bama the best D, best coach, best team in January or whatever you want. But the system absolutely did not work.
This would have been like UNL beating everyone's clear #1 Miami in 2001 after that loss to Colorado and not playing in their conference title game. The only reason people are drinking the B(C)S kool aid this time around is because the #2 team that didn't win its league and has an inferior resume was an SEC team.

The system worked.(At least this year anyhow) Anyone watching the game last night and who followed this past season can only conclude that the Tide is #1 and the Tigers #2. Okie State and Stanford,as good as they were certainly can't make any legitimate claims to be any higher. Throw in several exciting bowl games that would not have occurred with a playoff system and you should have little complaint from those looking for clarity and an exciting season. The only downer was that the game last night lacked excitement

But the problem was that no one ever proposed putting OkSU against
Alabama. Anyone who was clamoring for a different matchup was looking
for OkSU against LSU. The question that everyone asked was whether
Alabama belonged. Obviously, they did. Did they really belong in a
four-team playoff? Absolutely. But then, according to the rankings, we'd
have had two teams who didn't win their division in the playoff, as
Stanford finished the season at #4. We'd have been debating whether
Oregon should have gotten in over them.
As of right now, the only sure-fire way to get to the championship game
is to win all of your games in one of the power conferences. If you
don't do that, then you're leaving yourself at the mercy of the voters
or computers or whoever, and you really can't complain. Well, you can,
but it just comes off as whining.
