Wikipedia has a pretty good explanation about it.

Basically, it ties back to the Jim Jones cult where
people committed suicide after drinking a poisoned
grape drink.  "Drinking the kool-aid" is a reference
to suspending logic and intelligent thought by blindly
following something.
