That already happens in Divisions other than 1-A, where they have playoffs.

I doubt it will happen in 1-A except for schools named Notre something,
and you won't see schools who lose their conference championship game
in the title game, either, so conferences that don't have a conference 
championship will have an edge in terms of getting teams into that game.
