The NCAA rulebook online isn't text searchable, so you have to page back and
forth quite a bit, but it appears that calling a time-out when you have
none left is considered delay of game, hence a 5 yard penalty.
I think the clock starts again on the 'ready for play' signal.
There are probably circumstances under which calling a time out when you
don't have any left could be considered 'unsportsmanlike conduct' but I
don't think that was the case here.
